Abstract
Chaque année, d'énormes pertes de récoltes sont causées par la présence de champignons pathogènes présents dans le sol ainsi que d'insectes ravageurs, représentant ainsi un problème majeur pour l'agriculture. Etonnamment, certaines bactéries du sol possèdent des propriétés bénéfiques les rendant capables de protéger les plantes de ces menaces naturelles. Parmi ces microorganismes, des bactéries appartenant au genre Pseudomonas colonisent avec facilité les racines de nombreuses plantes et peuvent produire une large gamme de métabolites antifongiques, comme le 2,4-diacétylphloroglucinol (DAPG), le cyanure d'hydrogène (HCN), la pyrrolnitrine (PRN) ainsi que les phénazines (PHZ). De plus, il a été récemment découvert que certains Pseudomonas ont aussi la capacité de synthétiser une toxine insecticide très puissante et d'autres facteurs insecticides, permettant de tuer différents types d'insectes nuisibles à l'agriculture. Dans cette thèse, les deux souches Pseudomonas protegens CHAO et Pseudomonas chlororaphis PCL1391, connues pour leur activité antifongique et insecticide, ont été utilisées comme organismes modèles.
Dans le premier chapitre de cette thèse, une méthode basée sur la cytométrie en flux (FACS) permettant de suivre des variantes fluorescentes des souches CHAO et PCL1391 après leur inoculation dans des sols naturels a été mise au point. Ces souches modifiées ont été marquées avec les protéines fluorescentes GFP et mCherry. Leur capacité à coloniser les racines de plantes et d'exprimer des gènes antifongiques impliqués dans la biosynthèse du DAPG, HCN PRN et PHZ ont été mesurés à l'échelle de la cellule dans des sols agricoles échantillonnés à différents endroits en Suisse. La grande sensibilité et précision de la méthode nous a permis de confirmer que le type de sol et la plante hôte sont deux facteurs importants impactant la capacité de ces souches à coloniser leur environnement et à exprimer leurs gènes phytobénéfiques.
Cette méthode FACS a été utilisée dans les travaux décrits dans le 2eme et 3eme chapitres de la thèse afin d'évaluer le potentiel de ces souches en tant que bio-indicateurs de la santé du sol. Dans la première étude, dix terrains agricoles suisses avec une histoire agriculturale orientée vers la production de céréales et différents au niveau de leur, composition physico-chimiques et de leurs capacités à contenir les symptômes causés par deux pathogènes telluriques connus, Pythium et Gaeumannomyces, ont été testés. Dans la seconde étude, la méthode a été utilisée afin de discriminer l'impact de deux pratiques agricoles (le labour et l'utilisation d'engrais organiques) sur le comportement de ces souches. Dans ces deux travaux, les souches fluorescentes ont été inoculées dans des microcosmes composés des différents sols contenant des plantes de blé. Les résultats obtenus n'ont montré aucun lien significatif entre les niveaux de résistance naturelle des sols aux pathogènes et l'activité phyto-bénéfïques des souches de Pseudomonas. Toutefois, des analyses de corrélation ont montré que certains composants du sol comme la teneur en limon et argile ainsi que la présence de certains nutriments ont une influence significative sur l'expression des fonctions phytobénéfiques des Pseudomonas testées. En revanche, aucune des pratiques agricoles considérées dans la deuxième étude a influencé les souches inoculées, suggérant que les facteurs régulant leur comportement dans le sol sont très complexes et loin d'être complètement compris.
Les deux derniers chapitres de la thèse se concentrent sur l'application des souches P. protegens CHAO et P. chlororaphis PCL1391 lors de différents essais effectués sur le terrain, à Prangins en Suisse et à Columbia, dans le Missouri aux Etats-Unis. Concernant les expériences avec le blé en Suisse, des effets bénéfiques dus à la présence des souches bactériennes ont été observés uniquement lors d'une infestation naturelle par l'oscinie de l'avoine (Oscinella frit), un ravageur important des céréales. Ces résultats suggèrent une plus grande efficacité de ces traitements bactériens en présence d'un stress biotique. Dans le cadre des essais effectués aux Etats-Unis sur des champs de maïs infectés par la chrysomèle du maïs, Diabrotica virgifera virgifera, les résultats démontrent l'efficacité des souches utilisées en termes de protection de la plante via un impact significatif sur la survie et le développement de l'insecte ravageur. D'une façon générale, la combinaison des deux souches de Pseudomonas avec d'autres organismes bénéfiques (mycorhizes et/ou nématodes insecticides), n'a pas produit d'effets bénéfiques additifs ou synergiques comparée à l'application individuelle des souches bactériennes, que ce soit lors des essais réalisés en Suisse ou aux Etats-Unis. A notre connaissance, cette étude est la première testant l'efficacité de bio-contrôle des souches de Pseudomonas contre des insectes ravageurs au champ, mais également la première à utiliser un consortia de microorganismes incluant des Pseudomonas, des mycorhizes et des nématodes.

Soilborne pathogenic fungi and pest insects cause important crop losses every year and their control is a major challenge in agriculture. Interestingly, some soil bacteria have bénéficiai properties that enable them to protect plants from these natural enemies. Among these bacteria, certain strains belonging to the genus Pseudomonas colonize very efficiently the roots of crop plants and synthesize and release a broad spectrum of antifungal metabolites that contribute to their biocontrol capacities, among them notably 2,4-diacetylphloroglucinol (DAPG), hydrogen cyanide (HCN), pyrrolnitrin (PRN), and phenazines (PHZ). Some of the bacterial strains produce, in addition, a potent insecticidal toxin and further factors contributing to their ability to kill also various types of herbivorous pest insects. In this thesis, the two well-characterized strains Pseudomonas protegens CHAO and Pseudomonas chlororaphis PCL1391 that both exhibit potent antifungal and insecticidal activities were used as model biocontrol pseudomonads.
The first chapter of this work describes the development of a flow cytometry method that is based on fluorescence-activated cell sorting (FACS) allowing to monitor bioreporter variants of CHAO and PCL1391 after their inoculation into natural soil environments. The bioreporter strains were labelled with the fluorescent proteins GFP and mCherry and their population establishment and the expression at single cell level of genes involved in the biosynthesis of DAPG, HCN, PRN and PHZ were monitored, both in presence or absence of a host plant in contrasting agricultural soils sampled at différent field sites in Switzerland. The method revealed to be sensitive and précisé enough to highlight that the soil type and the presence of the host plant are two important factors impacting population establishment and expression levels of phytobeneficial genes in Pseudomonas bacteria.
The FACS approach then was used in two studies, described in the 2nd and 3rd chapters of the thesis, to evaluate the potential of the reporter pseudomonads as bio-indicators of soil-health. In the first study, ten Swiss agricultural soils with a cereal-oriented cropping history and differing in their physico-chemical characteristics and in their ability to attenuate the disease symptoms caused by the two soilborne pathogens Pythium and Gaeumannomyces were tested. Similarly, the method was used in the second study to discriminate the impact of two agricultural practices, i.e. tillage and the use of organic fertilizers, on the behaviour of the strains. In both cases, the bioreporter bacteria were inoculated into microcosms composed of the différent soils and planted with wheat. The obtained results did not show any significant relationships between the levels of natural soil résistance to the tested pathogens and the phytobeneficial activity of the two Pseudomonas strains. However, corrélation analyses indicated that some soil factors such as silt, clay, and certain nutrients influenced antimicrobial gene expression in the bioreporter Pseudomonas inoculants. By contrast, neither of the two agricultural practices considered in the second study had a significant influence on the inoculants, suggesting that the factors regulating their behaviour in soil are very complex and far from being fully understood.
The focus of the studies described in the last two chapters of the thesis was on the application of strains P. protegens CHAO and P. chlororaphis PCL1391 in various field trials near Prangins in Switzerland and near Columbia, Missouri in the USA. With regard to experiments performed with wheat in Switzerland, significant bénéficiai effects due to the bacteria! strains on plant performance and health were observed only during a season with heavy natural infestation by the frit fly, Oscinella frit, a major insect pest of cereals, suggesting that bénéficiai effects of bacterial treatments were most efficient under conditions of biotic stress. In the field trials conducted in the United States on corn fields voluntarily infested with the western corn rootworm Diabrotica virgifera virgifera, we were able to judge the insecticidal potential of the Pseudomonas inoculants and obtained encouraging results in terms of plant protection and impairment of the pest insect. In both the Swiss and US fïeld trials, the combination of the P. protegens and P. chlororaphis strains with other plant-beneficial organisms, i.e. arbuscular-mycorrhizal fungi and entomopathogenic nematodes, did not provide significant additive or synergistic benefits compared to when bacterial inoculants were applied alone. To our best knowledge, this is the first time that the combination of these bénéficiai organisms and the biocontrol potential against pest insects of Pseudomonas has been tested under fïeld conditions.
